I've looked high and low all over the MS sites, yet I cannot find schematics for the MSGPIO board. There are schematics available for most of the other Megasquirt boards (MS1, MS2, Relay, etc), but not for MSGPIO.
Will those be made available at some point?

Did you look here: http://www.msgpio.com/manuals/index.htm ? The sidebar has links to the schematics for each of the user circuits as well as the CPU, etc..
A good place to start looking for GPIO info, or anything else to do with MegaSquirt, is here: http://www.megamanual.com/mtabcon.htm#gpio
