Just seems odd that it will work and just unplugging the ECM makes it work until the next shutdown.

Yeah, these things often seem odd until they are sorted out (then it will make sense). Often they are useful clues, but are frequently not enough information by themselves.

I have been having the same problem occasionally. But lately now it seems to be happening everytime I put my truck in park.
Some things I have noticed:
The "manual" input will not register when this is happening while the gear selector is in any of the "Drive" ranges, but when shifted back into neutral the manual shift inputs work again.
I have found that sometimes I can press the manual upshift button while moving the selector to drive and it will work.
But as always, just simply unplugging the unit while the engine is running and plugging it back in will get it working again.
While it is malfunctioning, all the other inputs seem to be working correctly, gear shift indicator, temp, speedo, Tach and map sensor. The only inputs that seem to not work are the manual upshift and downshift buttons. But work perfectly otherwise.
I have also tried just waiting while it was in the faulty condition, and it never would clear up. When I'm driving with out the laptop connected I just simply unplug the unit for a second and then all is well until I shift out of drive. With the laptop connected I've been able to see when it was malfunctioning and have been able to get it going again without unplugging it.
I'm not blaming the code necessarily, but it seems like it got much worse with the 4.135 code.
I will load the 4.136 when I get home later this week.

. Now this is getting weird. There are times when I can shift just fine all the way to 4th in auto mode, then I will get nothing but 1st even though target gear is 4.
This I have seen as well before and in my case this was related to a poor VSS signal, I looked at your log files but it doesnt say if this is while driving and beeing stationary?

What I see the output speed never drops to zero,(is ofcourse ok if this is while driving) if this is the case you have a noicy VSS signal and needs to be cured before anything else.
I had up tp 350hz coming as noice in the VSS while still in "P"....this will really mess up things and making the GPIO lock up....

Just an update. I found my problem with the incorrect SWB input. I had a jumper over the AD1 that was causing a feedback to occur. Stupid little things sometimes.
